Pull out the Coded Message from your Inventory and solve the substitution cypher ("OUTDOORS THE GRACEFUL WATER YOU WILL SEE THROUGH DEDICATION YOU MUST FIND THE KEY"). When this is complete you are told to investigate the Church's backyard. However, the Backyard Gate (to the left of the church entrance) is locked. So, examine the Bulletin Board to the right of the church entrance and examine the four Notes. When this is complete, examine the handle and the glass case will open up, revealing the Golden Key. Collect it and use it to unlock the Backyard Gate. Checkpoint.
Sneak forward, collect the shovel to your left, and use it to knock out the enemy in front of you. Wind your way through the archways in front of you and move alongside the building. Run up then down the stairs to your left. This should get the attention of one of the above thugs. Go in "Wall Attack" mode and wait for him to come down after you. Once you take him out, move up the stairs and eliminate the other man.
Locate the Wheelbarrow (above the line of archways) and collect the Shears from inside. Walk the Shears over to the fountain and cut back the roses from the planter that provides you with such a prompt. Read the revealed engraving, highlight the Copper Engraving portion of it, and use the Priory Ring to reveal the Rough Metal Shard. Checkpoint.
Back to Robert, who has been captured and put into a small room in the Church. Examine the Table opposite the window. Move the boxes to reveal Cardboard. Next, examine the Pallette and collect the Metal Rod from beneath the box. Finally, examine the Table in the middle of the room and pull the chair out to reveal a Small Gear. Collect it. Now you have all of the pieces to escape.
Examine the door and pan down to the gap at the bottom. Examine it and "Use" the piece of Cardboard. Exit, then focus on the Keyhole. Use the Metal Rod to free the key from the other side. Use the Basement Key to unlock the door. Sneak into the main room, collect the wrench and use it on the man guarding your cell. Note the Gearbox around the corner (you still need more gears), then move through the unlocked door.
Sneak left (past the guards) and open the Cabinet. Collect the Small Gear, then sneak along the right wall, toward the altar. Cross the altar area and knock out the man here. Collect the Large Bandage and the Small Gear from the Cabinet here. Next, return to the two guards who have their backs to you, stealthily take out one, then fight the other until he goes down. Find the Large Gear on the cabinet to your left and collect it. Return to the Basement.
As Sophie sneak down the stairs and listen to the conversation between the two guards and the man on the other side of the radio. When the conversation ends the guards will move right. When they move past the open archway, sneak out and hang a left. Stay close to the wall, then enter the open Basement Door. Checkpoint.
With Sophie, run to the blocked door at the end of the hall. Together, lift the arm blocking it and enter the Catacombs.
Collect the Small Bandage from atop the barrel, then grab the wrench. Watch as the guard walks up and down the hall around the corner. When he turns his back, sneak up behind him and knock him out. Move down the tunnels. When you hear another guard's voice, go into sneaking position and take him down from behind. At the next corner, wait for the two guards to finish their conversation. When they break apart, wall ambush the guard who comes your way. Examine the Crypt around the corner and collect from it the Templar Seal. Move down the hall and eliminate the other guard. Continue down the hall and turn the corner. To your right will be another Crypt. Move the box to reveal the second Templar Seal. Move forward.
The next guard will be speaking to himself. Wait until he turns his attention to the power box, then knock him out from behind. Open up the Power Box. To turn to power on, you must light up all four buttons. However, the buttons work very much in the same way as the fire sconces in the Pentagram Puzzle. When you hit one, the two adjacent to the button will light up. If an adjacent button is already lit up, it will, instead, go out. To solve the puzzle, play around until only one button is lit up. When this happens, hit the button diagonal from it to light up all four (for a more direct resolution, hit Upper-Left, Lower-Right, Upper-Right, Lower-Left). Pull the powered up lever and move through the door.
Collect the third Templar Seal from the Table, along with the Small Bandage. Backtrack through the Catacombs to the long hall where the two guards were having their conversation. If you're like me, you will have a new guard appear at the end of it. Fight him, then locate the power switch in the middle of the hallway. Pull it and move through the gate.

Enter the Effigy Room and examine the Shield along the back wall. Place the Rough and Sharp Metal Shards in its holes. Next, approach and examine the Dark Effigy, the only one in the room with a name attached to it. Highlight the letters as indicated by the Shield Key to the right. They will spell "RICHARD", which is the answer to the third Cryptex Puzzle. Solve the Cryptex Puzzle. Checkpoint.
After a cutscene you'll be facing Silas. Run to the opposite end and break through the door. Move to the end of the next hall and hit the buttons on the electrical box (Upper-Left, Lower-Right, Upper-Right, Lower-Left). Pull the lever, run, then break through the next door. Activate the next electrical box and switch, then lift the jammed gate. Continue through the hall, lifting gates as you go. Once you power up the final electrical box you will complete the level.
