You need to clear the courtyard. There are three waves of enemies. Mixed among the normal grubs, a theron guard, and a boomer. I used a mix of sniper rifle and assault rifle on the enemies. You may have the torque bow. If so, save it for the theron guard and/or boomer. In one of the buildings you'll find a grenade launcher. Use it however you please. Note that this building is a good place to take cover. There is ammo scattered throughout the courtyard.
Because this is a very difficult area, here is more detail. From the start, I recommend running straight forward to the sniper rifle laying on the ground. If you don't have it, switch it out for your torque bow. Go up the stairs to the right and take cover behind whatever you choose. From this vantage point, you'll be looking across the courtyard to the building where grub after grub emerges. Start picking off grubs. Grab the ammo to the right of you if you get low.
There is also a COG TAG (25 of 30) in the area. From where you start, go forward to the sniper rifle and up the small set of stairs to the right. You'll be in front of what looks like a church door. Go to the left of that door, and behind another small set of stairs, you'll find the tag.
You are now given a choice: Building or street? Personally, I think the right path, the street, is easier.
Head up the stairs. Take out the theron guard by using a grenade and then your assault rifle. Make your way forward. Help your squadmates below by firing down on the enemies that are in their way. When that area is clear, climb over the obstacle and go forward. In this corner of the building you'll see a seeder. A Hammer of Dawn is nearby, but first you have to clear out the locker room. In the locker room are two wretches and a grub. After you take them out, watch out for several more wretches that drop from the ceiling. When the locker room is clear, go into the left room (a side room off of the locker room) for the Hammer of Dawn. Use the Hammer of Dawn on the Seeder.
An emergence hole will open to the left of where the Seeder was located. Toss a grenade down into it to quickly seal it. Then, trade your Hammer of Dawn for the sniper rifle and pick off the enemies below (or use your assault rifle). Go the end of the building where you will find a red wheel. Turn the wheel to open the gate.
Continue along the path, grab the ammo and the shotgun if you like (useful on the wretches) and proceed. Kill the wretches and then head down the stairs (grab the grenades in the side room as you go down the stairs). At the bottom, clear the small courtyard of grubs and wretches and cross to the next building.
In this building there is a left and right room. There are grenades in the right room. Grab them and then go into the left room. From the window shoot the grubs, one of whom may be manning a troika. When it's clear, go outside, hop the barrier, and meet up with your squadmates.
Take cover behind the wall where you start and pick off enemies. Move forward cautiously, clearing the area. Head through the brick archway, hop the barricade and go forward. You'll be told that Hammer of Dawn is online. Clear the area of any immediate threats. Then, to get the Hammer of Dawn, go across the courtyard and you'll find it laying next to the curved half-wall. Use it on the Seeder. An emergence hole will open. Toss a grenade in to quickly seal it. Clear the remaining enemies.
Your squadmates will open the arched gate for you. Go through. Follow the path until you get back outside. Kill the many grubs and wretches as you make your to the next building you can enter, via the wooden door. You'll enter the lecture hall. Head up the stairs, exit out, kill the two grubs on the footbridge, go down the stairs and exit out to the street where you'll meet up with your squadmates.
You'll be shown the propane tanks. Shoot the one at the back of the truck to destroy the gate. Go through for a cutscene.
Head forward. Locate the COG TAG (26 of 30) on the right, past the destroyed car. Pick it up and then head through the arches across from it. There is an ammo crate behind some sandbags. Hang a left and go up to the metal doors. Kick the doors to discover that you'll need flying robot jack to rip them open for you.
An emergence hole has opened. It's back through the arches. You can run up to it, toss a grenade into it, and quickly turn around and run away. This is easier done after you restart the checkpoint as you are in a better position to start. Whether or not you seal the hole, the goal is the same. Kill all of the enemies. Do so and another emergence hole will open. This one spawns two boomers. I took them out with head shots using the sniper rifle.
If you'd like, pick up the grenade launcher. I however, prefer to have the sniper rifle. Restock your ammo and then proceed through the door that Jack opened. Enter the conservatory and head left. Go up the stairs. Follow the path note the open door on the left. Go forward and out onto the left balcony to find a Hammer of Dawn and an ammo crate. Go ahead and grab the Hammer of Dawn if you like...you'll have two more chances to get one, so it really doesn't matter.
Now, take the left path. Go down the stairs and you'll run into another Hammer of Dawn (do these things grow on trees?). Go forward through the room lined with trees. Approach the door at the end of the room, on the left. A berserker will come out! Stay still and against the wall and the berserker will most likely run by you. Go through the door. Although it's recommend that you go quietly so the berserker can't hear you, I say run. Run down the hall (the berserker will smash through) and into the next tree room.
Watch as the berserker smashes a column on the left of this room, thus creating a path for you to enter further into the room. You tell control that you need the Hammer of Dawn to come online. They say you need open sky. You have 5:00 to create open sky. To do so, you need to lure the berserker so that he smashes the columns holding up the glass ceiling. Stand behind a column. Fire your weapon to get his attention, then dive out of the way when he charges. If you have yet to pick up a Hammer of Dawn, there is on in the middle of the room, at the far end. You don't need for the berserker to destroy every column. Just enough so that he's standing under open sky. To stun him, have him charge into one of the stationary trees. When he pauses, unleash the Hammer of Dawn on him.
After he's dead, trade out the Hammer of Dawn for whatever you gave up. Locate the fire. This is your way out, but first, you have to put out the fire. Locate the red wheel on the back wall. Turn it to put out the fire. Exit. Kick open the wooden door and you'll be outside in a courtyard. Don't worry about the countdown clock, it's meaningless now.
Go forward through the courtyard and go left through the arch (there is some ammo near a door on the right of the courtyard if you need it). Take cover at the next arch. In this next area, you have to take out a troika. From the arch, and if you have the sniper rifle, fire two shots into the troika operator's kneecap. This will kill him. If you don't have the sniper rifle, I suggest running into the troika area just far enough to spawn the wretches. Retake your cover at the arch and shoot the wretches one by one. When they're all dead, move forward cautiously from cover to cover. Shoot the grub near the troika. Then, make your way up to the troika and take out the grub manning it.
Immediately man the troika. An emergence hole will open. Shoot anything that moves. When it's clear, you can kick in a wooden door on the right side of the area (from where you entered) to find an ammo crate.
Hop over the bench blocking the open archway. Go through the next arch and into the courtyard. You'll get a "Y" icon. By the time you look up to see the theron guard, you will have been torque bowed. Now that you know where he is, take cover as soon as you enter the area. He'll disappear. Take on the grubs in the area. The first wave I took out from behind the desk. Then, as the grubs came from the side and back, I retreated to the archway. From here, I picked the rest of them off. Then, a boomer will come out. Take him out the best way you see fit...for me, it was three shots the head with the sniper rifle.
Head through the next archway and hang a right. Stay inside. Just past the wooden rolltop desk is a wooden door. Kick it open and kill the wretch to find some ammo. Continue forward and kick open the next wooden door on the right to find a new courtyard battle area.
You can go either right or left through either of the large arches. Head to the middle and take cover. Kill the onslaught of grubs and the one boomer. When it's clear, head up the stairs and go all the way to the left to find an alcove with ammo. Then, proceed forward. To the right you'll find a wooden rolltop desk. Destroy it if you want a torque bow. Otherwise, move forward and follow the path until your screen shakes. Head through the arch.
You have reached yet another open battle area. There is an ammo crate to your right. Take cover behind the wall or at the gazebo-like entrance structure and begin shooting enemies. Concentrate on taking out the two theron guards first. Then, take out the remaining grubs. When all is quiet, explore the area for ammo. There is a wooden door you can kick in on the left side of the tent. There is ammo inside the toilet stall. Head up the left side of the area and enter the graveyard. Take out the grubs here. Note, you can take the right path, but it is nasty. The graveyard route is better.
Continue through the graveyard, go up the stairs and go up to the statue. To the right, and behind you, is a torque bow...it regenerates in case you need more ammo. You'll also notice a troika firing on you. Once again, if you have the sniper rifle, you can shoot the troika operator twice in the leg to kill him. If you have the torque bow, aim for his head or his toe. Continue working your way along the path, killing as you go. When the bridge is clear of enemies, kill the lower troika gunner by going down the steps leading behind him. Then, head out onto the bridge for some grenades at the end of it. Return back to the path and continue forward through the next arch. Be aware that a theron guard will rear his ugly head. Proceed to the wrought iron gate and kick it open.
Ahh, the leaves are falling. Everything is so tranquil. And then a theron guard and some grubs have to ruin your Walt Whitman moment. Clear this stairway area of all enemies. They include the normal grubs, a theron guard, and a boomer. As you go up the stairs, you'll have one more theron guard to contend with.
Go through the gates. You have reached the Fenix estate. Alpha squad has finally rejoined you, momentarily. Kick open the front door.
Head left and seal the emergence hole quickly. There are two ammo crates nearby. Head up stairs and go around to trigger the grubs. Then, take cover behind the couch and kill the three of them. Grab ammo from the various upstairs rooms if you need it and then go back downstairs. The door on the left will burst open. Have your chainsaw revving before the door bursts open and kill the grub who storms out.
Go through the door and follow the hall. Kill the grubs. Continue forward and you'll enter a library. There is a desk. Destroy the desk to find a COG TAG (27 30). Proceed and you'll get to a gate and a red wheel.
Turn the wheel. Grab ammo and head downstairs to the basement (on the way down you can chainsaw through the wooden planks to enter a room with grenades). Take out the grubs and continue forward through the wine cellar.

Grubs will attack from behind. Take cover and kill them. When they're all dead, the door will be ready for you to go through. Stock up on ammo before you go through.
This is simply a cutscene of Jack downloading tunnel data.
Backtrack killing the wretches and the grub. There are more wretches and a grub in the library. When you get out of the basement and into the main house, head upstairs, go right and right again to find Alpha squad.
From your position on the second floor you can look down at the onslaught of enemies storming the house. Chuck a few grenades down there, but don't worry about preventing them from entering the house. Instead, take up position behind the corner column so that you can overlook the stairway. From this position, take out the enemies that come up the stairs. There will be grubs, two theron guards, and a boomer. Grenades also work well here. When the area is clear, you are told to go to the back of the house.
Head downstairs, kill off any remaining enemies and then go through the door to the right of the stairs (if facing the stairs). Follow the hall. There is a wooden door that you can try to kick, but it won't open. Instead, go up the stairs, follow the hall, and kick open the door here. From this room you can overlook the action below. You'll get a "Y" icon which shows you the "blocked door" (the door you tried to kick open). If you look out the window, the door is across from you. It has two boards leaning against it. In front of the door is an emergence hole. Toss a grenade down into it (if you don't have a grenade, break open the boxes in the nearby hallway). Then, shoot the boards blocking the door. Note, there is a propane tank to the right of the door which will also accomplish the task if blown up. Finally, shoot any enemies.
Backtrack to the door and kick it open. Head through the courtyard and kill the grub who comes through the door across from you. Go through the door. You'll come out at the back of the house.
When you get to the opening to the second courtyard, you need to make a run for it. By this time you probably have a countdown clock with very few seconds on it. If you fail, a huge tyrannosaurus rex transformer, armed to the teeth, will get to the APC and destroy it. Not fun. There's no secret to running to the APC, just hold down the "A" button and try not to run into any enemies. When you near the APC a cutscene will get triggered.
