GOAL: FIND EMPRESS KAILEENA (PRESENT)
Head to the Throne Room.
You'll get a nice long cutscene of you trying to convince Kaileena to come with you to the Present. You fight her and push her into the Portal. When you start back up, Save at the SAVE FOUNTAIN - THE WARRIOR WITHIN, and enter the Portal.
You are now in the Present in a Warp Room in Sacred Caves. Save for convenience, then exit the Warp Room. Climb up the rock platform ledge and Wall Run, jump, and shimmy your way up to the upper door. Go down the hall, drop into the water, and shimmy up the angled ledge. Follow the hall and jump to the large central platform where you will get a cutscene of you and Kaileena.
FINAL BOSS FIGHT
NOTE: Depending upon whether or not your have the Water Sword (by getting all 9 Life Upgrades) you will get one of two Bosses. If you have the Water Sword, you will be fighting Dahaka. If you don't have the Water Sword (you have the Scorpion Sword), you will be fighting Kaileena. Up first, Dahaka.
Boss Fight - Dahaka
The Dahaka has several attacks. At close range he'll swipe at you with his arm. You can usually avoid this by rolling out of the way. At mid-range he has a tentacle attack that comes out of his body. Your key to this attack is when you see his chest glow yellow. You'll know the attack is coming and you can roll under it. It may take a few tries to learn the timing of it, but once you do you should have no problem rolling under it. His far-range attack consists of tentacles that shoot out of the ground. Again, you'll see his chest glow before this happens. You can avoid these by either zig-zagging or running in a circle. Then, he has his whole jump attack thing that he does after each time he is knocked to the ledge; I'll get to that in a minute.

This is your chance to do the real damage to him. Run toward him (if any Sand is on the way, grab it). Activate a Slo-Mo and start attacking him like mad. Again, I recommend alternating Primary and Secondary weapons OR if you don't have the Light Sword pretend you're breaking through a wall and do a charged Primary weapon attack on him. Keep attacking him and using a Slo-Mo as soon as the last one runs out. If you have the Light Sword, you should be able to get his Health down to about 15-25%. He will then jump off of the ledge and back to the main arena and much of his Health will be replenished, however, the more Health you take off while he's hanging, the less Health he'll have upon jumping back up to the arena.
At this point, he'll jump around like a mad man. There is no use in attacking him at this point. It's your job to avoid his attacks for a while. Run around avoiding him when he jumps. As soon as he lands, he'll throw out a tentacle attack. You'll learn the timing but the basic gist is: When he lands, wait a split second, then roll either right or left to roll under the attack. If he does manage to land on you it'll do some pretty bad damage. You should probably rewind if you have the spare Sand Tanks to do so. Keep this pattern up until he stops jumping around and he's back to using his far-range tentacle attack where they come out of the ground. Avoid these by zig-zagging or running in a circle all the while trying to grab Sand.
When you have 4-6 Sand Tanks full (I had about 1/2 of my life left at this point) start attacking him again in the same way you were before. Use lots of Slo-Mo. When you get his Health down to a certain point you'll see Kaileena knock him off the ledge again. Just like before, Slo-Mo and start attacking him like crazy. I was able to defeat him at this point, but if you didn't take off a bunch of life the first time he was hanging (probably due to the fact that you don't have the Light Sword and/or were dilly-dallying) then he'll once again jump back up to the main arena, regain some of his Health, and start jumping around again.
Again, run and roll to avoid his jump/tentacle attacks and then use the same tactics on him until for the third time, he gets knocked off onto the ledge. Go up and attack him as he hangs and you should be able to defeat him at this point.

Of course, throughout this battle you'll need to manage your Sand Tanks. There are many Sands around the battle arena. By moving away from him and forcing him to do the far-range ground tentacle attack, it'll give you an opportunity to grab Sand, because avoiding the far-range attack is fairly simple.
In addition to using lots of Slo-Mo, you're probably going to want to rewind time if he takes a big chunk of Health from you. It's worth it. I also tried various other time attacks but found that they are more trouble than they're worth and sticking to simple Slo-Mo is your best route to success.
Be patient, avoid taking damage, and make sure to do tons of damage to him whenever he is hanging and you'll have no trouble beating the Dahaka. It took me about 10 tries to do it.
When you beat him, you and Kaileena will sail away for Babylon. You'll see a steamy, suggestive scene, intermixed with visions of Babylon burning. Looks like Prince of Persia 3 will be based upon that. Congrats, you're done!
Boss Fight - Kaileena
Read the Note above regarding the two bosses if you are confused.
At this point in the game, you have the Scorpion Sword and the Light Blade (Secondary Weapon). If you don't have the Light Blade, don't worry, it's not necessary, but it does make this fight much easier.
Congrats. Game over. Now go and get the Water Sword and fight the real final Boss, the Dahaka (above).
