Warehouse North

Grab the Chaff Grenades and the Ration. Be careful of the trap doors. Continue forward and take out the guard before he see you. Run up the stairs and pop through the next Level 7 Security Door (if you want Stinger Bullets they are up the next set of stairs...with another guard).


Underground Base

Run forward along the corridor and you'll come to the Underground Base. Metal Gear Rex will be standing in front of you. The water below seems to be poisonous, so avoid it, for now. Instead, move forward toward the staircase to the east. Otacon will call you before you climb the stairs. It is noted there are no guards in the area. It is also noted that you only have one of the three keys. Otacon is going to look into this for you.

Climb the stairs. Grab the Chaff Grenades at the top, then aim for the next set of stairs in front of you. Note that there are guards up on this next level. I found it easiest to run around the second level, get their attention, then pop them on the way down the stairs.

At the top of the stairs, Otacon will call again. He'll keep trying. You move left and around the walkway. Here you'll get another call from Otacon. You're told Metal Gear is a fuelless stealth weapon, but still, it's not what you're looking for. Continue along the west wall around to the south. Locate the short staircase and take it up. Here will be a cutscene of Revolver Ocelot and Liquid Snake. It is a long cutscene. Watch it if you're interested in the story. Otherwise, just pay attention to Otacon's codec message to you. You are told the card key you have is three keys in one. It changes shape based on temperature. You need to insert the card keys in order from left to right. First there's the room temperature key, in the middle is the cold key, to the right is the hot key.

After Ocelot explains this to you, your key is shot out of your hand into the poisonous water below. Make your way back down the sets of stairs and hop into the water. There will be Rations, Ammo, and the PAL Key in the water. Watch your health. If you cannot find the PAL Key in the water, it means the mouse got to it before you did. Exit the water via the stairs along the west side. Notice a small hole along the north wall. The mouse in inside this hole. Get on your stomach and wait for him to come out. When he does, shoot him and he'll give up the PAL Key. Please note, you can use your Mine Detector to locate your PAL Key.

Once you have the PAL Key, make your way back up to the top to the control room where Revolver Ocelot and Liquid Snake were. However, don't enter quite yet. There are a couple of security cameras inside. If they spot you, you're toast, so go ahead and toss a Chaff Grenade their way before you even enter the room.

Inside, run to the left computer, select your PAL Key and hit your "Y" button. This will confirm PAL code number one. Now you must freeze the key. However, before doing that, you should toss another Chaff Grenade so you can escape the room unharmed. Once you do this, figure out where you can freeze your key. Through your Codec you are told the best spot is in the Warehouse where you battled Vulcan Raven. Make your way through the Warehouse North and get there.


Warehouse

Raven is gone, but there are guards roaming the area to take his place. Select your key in the "Items" menu so you can watch it. When it turns to blue and you see the letter "W" appear on it, it's time to head back to the control room. However, this will take some time, so either hide from the roaming guards or silently take them out.


Underground Base

Back at the Control Room, again, toss a Chaff Grenade inside to jam the cameras, then approach the middle computer, select the blue PAL Key and hit "Y". This will confirm PAL code number two. Now for number three. To heat up the key, you're going to have to backtrack all of the way to the Blast Furnace. Pass by the Warehouse and up the Cargo Elevator to get there. Along the way you'll be told of Naomi's arrest.


Blast Furnace

In the Blast Furnace, sneak up on the guard by your entrance and take him out. You can safely wait by the door for you key to change color. Remember, it has to warm up to room temperature first (it will be orange and read "F"), but you'll still have to wait for it to get hot enough to morph into the key you're looking for. You want a red key with the letter "Z" on it. Once it's ready to go, return to the Control Room in the Underground Base.


Underground Base

In the Underground Base, on your way up to the Control Room, Naomi will call. She has been lying to you, but you have a friend in common: Frank Jaeger. Good to know.

Back in the Control Room, repeat your PAL Key insertions process one last time. This time, insert the red key into the right side computer. This will confirm PAL code number three. Unfortunately, it will activate Metal Gear Rex. Master will call and reveal himself as Liquid Snake. He used you to launch the nuclear device. You have, in fact, been used by many.

After losing Master and Campbell you'll be trapped in the room. Equip your Gas Mask and call Otacon. He'll open the door for you. Exit out as soon as he does and you'll get another cutscene with Liquid, who continues the story of how you were used. After the long explanation, you will face the final boss, Metal Gear Rex.


Boss Fight: Metal Gear Rex

As far as final boss fights go, this is quite an easy one. For detailed instructions on how to beat him call Otacon via your Codec. He'll tell you of a plate on Metal Gear Rex's left arm (your right if you're facing him from the front), which, when destroyed, will give you access to the control area, where Liquid is sitting. Run a little right, arm your Stinger and look up. You'll see the circular object. Allow your Stinger to focus on it (red highlight), then shoot away. Once you do this, continue running around in your counterclockwise circle, avoiding MGR's attacks. When they pause, repeat. Repeat this process until the meter runs out.

At this point, you'll get quite the cutscene. The Ninja is revealed to be your old friend and nemesis Frank Jaeger. Naomi really is helping you. If you want more of the story, watch the cutscene. MGR toasts Frank, and it's up to you to take him out.

The control area in MGR's mouth will now be exposed. Continue running in your counterclockwise circle, this time, shooting at MGR's open mouth with your Stinger. You'll be warned to avoid the feet of MGR as you move around. That's pretty obvious, and they are easy to avoid. Just keep your distance. This really isn't difficult if you keep moving and shoot at him after he shoots at you. Run MGR's meter down and you're done with the huge robot.


Boss Fight: Liquid Snake

It's you versus your brother in a hand to hand battle. If you survived the torture, Meryl will be there, knocked out, but alive (if you survived the torture). After the cutscene that explains everything, you are given three minutes to toast your brother. You may have to give it a couple of tries since you are timed and without Rations, but there really aren't any tricks to it. Watch the ledges. If you fall, hit "Y" to pull yourself up. Liquid really doesn't come after you, but he does wait for you. Simply run up to him when he's standing still and triple hit him with your "B" button. Liquid will, after a bit, crouch in preparation for a head butt attack. Just get out of his way, then punch him after he charges. Run his meter down and watch the cutscene that follows.


Escape Route

Follow Meryl (or whomever) into the next room. Grab the Ration from the hall before it, and the one in the room by the jeep you'll be taking. Meryl will hop into one jeep and there will be no key. She'll, then, hop into the second jeep and start it up. In the meantime, avoid the fire of the enemies as best you can. When Meryl calls for you to get in, press your back against the jeep and hit "Y" to board it.

Manning the gun, go into first person view with "Z" and shoot at the guards posing an immediate threat with "A", then take aim at the barrels. When they blow, Meryl will drive to the next check point. Here, again toast the barrels, then repeat one more time. After this, you'll be chased after by your brother. Simply go into your first person mode and shoot at him so he can't shoot at you. He'll ram you a bit, but it won't be anything too damaging. Remember your Rations. After he pulls to your side and a bit in front of you, your battle will almost be over. Just keep shooting at him until you get a final cutscene and a head butt from hell. You have nothing left to do here but watch the ending. Nice work! You've completed the game.
